it sound like you switch wires arnuod and shorting the battery system out. It's a DC systems not AC system. DC meaning direct current and wire cannot be switch arnuod. I would first go back to trolling motor connection and make sure red is to red and black to black .ck your work with mult meter and have continuity tester on. Place mutli meter on to continuity part and place one test lead starting from battery red cable and other test lead to red cable of trolling motor and mult meter should buzz. if not, then your cable are cross.for carpet, it just matter of removing trim, seat etc and then removing the carpet..it might be glue down.
